It's not possible to make weapons target enemies & allies differently. You can only disable the damage/effect of a weapon against allies & enemy units.

Try converting it into a different folder, you might not have permission or it is write protected etc. You can also using SHP Builder to export files if Mixer isn't working for you.

A unit with a turret can't have an alternative spawn image with NoSpawnAlt=yes too. So if you want to add a turret to the destroyer you have to remove that tag.

To limit transport to only carry infantry set the SizeLimit= on the transport to 1 or 2. 1 for Infantry only & 2 for Infantry & Brutes.

Works fine for me (I've made several hundred PCX cameos), just make the first colour in the pal/index a bright colour not used anywhere else in the cameo & then draw it in the corners.

BTW Ares disables the "exploding units" piracy protection, so you can copy the RA2 files anywhere you want & even run them off a USB stick if you want.
