Here is my latest building.
I reckon it's a bit too bright compared with the academy and the reactor.
What's a bit stupid is that the door is very low and thus won't fit with mechs ; I hope I'll be able to fix that with a proper dooranim/underdoor.
Tell me what you think (except that it is off angle)

beside that it seems to be to low (you've already said that)
i think it's to long.
Weapon factorys have a bib in front of them and your factory seems to be to long, so that units can't move over the bib without walking inside the building. make it 3x3 for the factory itself and the rest up to 4x3 the bib.

To your problem with the height.
You can compensate this with a dooranim that looks like a lift coming out of the ground with the unit inside. Then it looks like the building gets higher for the produced unit and again smaller after the unit has left the factory.
A bunker factory that produces units in the underground. Wink

I like your suggestion for the door anim. I'll try to do something of the kind.
About the lenght, it's ok exept for the high unit such as titan anf mamoth mk2 but with little tweaks it'll be ok. (in addition, the bug isn't really noticeable at normal game speed)
