It depends on the context
In the case of some Mods it means that it is not part of a developing story, eg. C&C. Instead, part of their own story.
In other cases it means that there will be no sequels to it, with a defined beginning and end.

Wikipedia says,

In this case, stand-alone means that once you download Twisted Insurrection all you would have to do is make a New Directory and Move all the downloaded Twisted Insurrection files into that directory to play, you don't have to actually have Tiberian Sun to play Twisted Insurrection.

Why don't make seperate EXE? to only your .MIX/.ini that you want.

I think he means so it doesnt have to be standalone, like many mods just have their own exe so it wont interfere with vanilla.

Yes that's correct, and Twisted Insurrection does have its own .EXE and .DLL's.
