I can't find a reference anywhere that says what palettes are used for what. Could anyone help me? Specifically, I want to know how to change the buildings and units palettes without changing the terrain's palette.

Unrelated, but it's 5:30am and I still haven't slept: Could someone link to one of those tutorials that explains how to use animations to destroy a building? I'm making a mod and would prefer not to mess around inside the maps, and I wanted to get rid of the Component Tower and change it's upgrades as needed.

Palettes are hardcoded to Techno groups or Theaters. You can find them in Tibsun.mix -> Cache.mix -> *.pal.

For player owned objects like infantry, vehicles and buildings, unittem.apl (desert / temperate) and unitsno.pal (snow). For civilian buildings (most buildings which don't require remap) it's isotem.pal or isosno.pal.

Which palettes are used for the ground? Isotem.pal and isotem.sno? I'll test out replacing those with the default palette and see if that fixes my problem (I need to make the ground use the default palette). BRB.
