Just out of curious, I wanna to know how to create a rainy / stormy climate, but is it possible in RA2?  Is  it hardcoded as well too? (I've not learned how to hack exe yet)

You can do it via playing a rain animation over waypoints on the map to cover the whole map with these anims, but it lags a bit.

I'm curious which part is annoying, frequency, the storms, etc?

Modifying MLEP for me is actually quite easy and possible. I'm always interested in hearing how I might improve MLEP. I've actually thought about other possible features to add in, but I don't get a lot of feedback or requests, so my motivation wanes. Also modifications are rather easy, but adding in new features is a more time consuming process if no one cares or will benefit from it.
