I've a unit with an ammo-using primary weapon and a non-ammo weapon-using secondary weapon, but it's super random as to whether it ever fires. Often it'll just hover above the target doing nothing.

AFAIK; "Aircraft " types have  promlems with AmmoOnWeapons logic. (Please read Ares Manual carefully...)
