Just load them manually. Go to View than Directories. I know that TS and RA2 are grayed out as I think XCC want to load them by registry keys. Dune 2, TD1 TD2, and RA1 are freely editable.

I forget how XCC dose RA2. What I would do is put RA2 into any of the open directories. You got Dune 2, TD Pr, TD Sec, and RA1.

You can hold Ctrl and click on all shp files than right click Copy OR do a drag box over everything (Also Ctrl+A) and right click Copy.

There's a lot of special logic which makes this really, really hard to do via assembly patching. TS/RA2 are a lot easier as they have a lot less hard-coded logic.
