Been pondering about this for some time now, basically... its a Jumpjet Infantry, but it can switch to its Flying Mode or Ground Mode when ordered to deploy. (Similar to the Mecha/Jet Tengu in RA3 or the Druid of the Talon from Warcraft 3)

Sorry, can't quite work with the deploy in mind to switch it, you may just have the TS like landing or generic stay airborne always. Without some additional community patching, not much improvement to be had.

Yeah read it abit more in modenc... Hmm how about a Jumpjet that deploys to fire a Secondary Weapon? (Like a GI crossed with a Rocketeer)

I've been trying for a few mins now but so far it always uses the Primary Weapon even when deployed and can move away when deployed.

Maybe you could use a suicide-self-mutating weapon to replicate it. So, it will kill itself and mutate to the other type of infantry and vice versa. The only downsides that I could think of for now is you will hear the unit killed sound, they will get full health when they mutate, and lose veterancy.

No no no, there is a way, but you'd have to change the units sequence in art(md).ini, the tutorial was on revora i think.

Yeah, if the unit has no DeployedFire sequence entries then the second weapon won't get fired. I had that issue plenty times with placeholder art.
