I see this in the editor and looked it up on the ModEC, but nothing comes up.

So what the difference between Civilian, JP and the other factions ?

Actually JP is agressive with Neutrals if neutral attack player near JP units, they can protect the player.

except with CNCnetLauncher, which has broken this mechanic.

That mechanic was broken in Ares too. The main reason while JP-Neutral hostility is turn off in ares I think is because Ares using JP for depiloted vehicles (see depilot logic), so they act like a empty vehicle.
