How do I force AI's to build Shipyards farther away from their bases?
I've increased AINavalYardAdjacency to very high numbers (about 100) but it seems the AI's ignore it.

In short you can't. The AI will always build on the water closest to their base.

AINavalYardAdjacency is a max setting, if there is enough free space near their base then they will build closer then what is set in AINavalYardAdjacency.
