can tunnels be made buildable to be used as wormhole or something similliar
or they are map limited with final sun use ?

When it comes to tunnels, how will you generate [Tubes] section in a map from within the game?

simple said: not possible.

The only thing you can do is some trigger magic to turn certain tunnels/wormholes on and off by placing invisible dummy units on the entrance/exit cell and block player units from entering them. But all those tunnels have to be done in map editor.
Then you could create a wormhole control center somewhere on the map, which changes the currently active wormhole when you capture the building.
