It seems that, even without Multi-Engineers activated, Airstrips cannot be captured by Engineers. I have even tried to capture allied Nod Airstrips only to find that I couldn't. I was wondering if this was some how intentional or if its a bug?

Only the AI Nod Airstrip can't be captured and this is intentional because it wouldn't give human players access to any Nod-specific units.

Is there a reason why the AI needs to build a separate Airstrip?

The main reason is to allow the AI to properly use the War Factory and Naval Yard. The AI's War Factory is given WeaponsFactory=no on naval maps (and Naval Yards always have it), which will cause units to spawn directly next to the War Factory when they're built instead of moving out of its door and this will prevent units that can't access any of the cells around the War Factory from spawning; this prevents the AI from building ships from its War Factory and vehicles from its Naval Yard.
